fraction_contamination_max
What is it?
- This QC checks for the presence of multiple mitochondrial haplotypes in a sample, which is indicative of sequence deriving from more than a single individual (contamination).
Possible reasons for failure:
- The presence of sequence data from more than one individual
- A small subset of the human population is heteroplasmic, in which case contamination may be indicated, even if the library is uncontaminated.
Troubleshooting:
- In most cases, this is due to contamination upstream of data generation, and so re-sequencing may be indicated
